A decade has elapsed since the end of Bakumatsu, a time of war when citizens rose up against the Tokugawa shogunate. Their aim, to establish a peaceful and prosperous nation that was free from repression. However, ten years into the new Meiji era, tranquility remains elusive. Despite the ban on swords, people continue to be slain on the streets, war veterans' orphans have no place to call home, and the administration seems content with filling their pockets.
Kenshin Himura, a wandering samurai, is unwavering in his quest to ensure that the principles he fought for are upheld in this era. Once known as Hitokiri Battousai, he commanded fear and respect as the most merciless slayer in the revolution. But now, consumed by guilt, he has vowed never to kill again as penance for the countless lives he took. Nevertheless, he may never discover true peace until the extermination of human life is a thing of the past.
In the 11th year of Meiji, Kenshin unexpectedly encounters Kaoru Kamiya, who owns a small dojo and serves as its master instructor. Her establishment is in jeopardy of being shuttered as a man who purports to be the illustrious Battousai embarks on a string of murders under her dojo's banner. Kenshin momentarily suspends his travels to partner with Kaoru and clear their reputations. But how long can he remain incognito before his past catches up with him?
